When an affix disappears, its affix-specific effects stay.

Example. The noun **manas' मनस्ऽ is built from the nounbase **manas- मनस् in two stages: rule GyApprAtipad... adds the affix /su, which makes manass मनःस्, which is a /pada (by suptiGantamp...). Then rule svamornapuMs... removes the /su.

So, the adding of /su has two effects: (A) it adds s स् (B) it changes the nounbase manas मनस् into a noun manass मनःस्.

After that, rule svamornapuMs... replaces /su with /luk. This is a pratyayalopa प्रत्ययलोप, so, according to << adarzanaMl..., it makes the s स् "invisible", undoing (A). But this rule tells us that this disappearance does NOT undo the second effect. So after the disappearance, the manas मनस् that remains is still a /pada.

What difference does it make if it is a /pada or not?

The sentence **manas' मनस्ऽ + acalam अचलम् is manocalam मनोचलम् "mind is steady" (same steps as **azvotra अश्वोत्र), because the s स् is padafinal and sasajuSoruH applies. Had it not been padafinal, we would have had to say manasacalam.
